Do letters of rec send after submitting the application?
Title, lol. I just want to make sure I'm submitting my early app before the deadline, and my final recommender hasn't submitted their letter yet. It's done, but they didn't get the initial email from Common App.
If I submit my application before the letter of recommendation is submitted, will it go through to the university? The website says it does send, but I'm extremely paranoid and I want to triple check, haha.

Yes, they do. No need to wait for letters of recommendation. However, make sure the letters are sent before the deadline.

Yes they will be considered. Your responsibility regarding submission ends at the point when you invite & assign the recommender. Thereon, if any docs are late or missing, the uni usually directly contacts the school for them.
